Yes, Walter said that lobotomy worked better on Jews. He was also very pleased when his daughter referred to him as "the Henry Ford of psychosurgery," and went around repeating the phrase, but I don't think those two things are related. He no doubt thinks that the suicidal Hebrew who claims to have conversations with God could use an icepick in the eye to calm him down, while it's obvious to Jonah that this pale, pointy-bearded weirdo with glass on his face is not a member of his tribe and is therefore probably another enemy God is going to tell him to be nice to for no good reason. And though he might not be willing to admit it, I think Jonah feels extra hostile toward Walter for being six feet tall. Human beings have no business being that tall. You'll notice that even three thousand years after Jonah's time, most Jews still aren't.
